How can I override /templates/shaper_helixultimate/js/main.js file?
Or some parts only?

There is no option for overrride this file.

there is no option to load another file separately or load a specific section of the file?

There is no option to override this file. You can make changes, but the code will be replaced when you install the next Helix update.

wrong.
it is possible with custom.js file called before body tag, I did it and works fine.
