Как делаются эти переопределения сейчас? В первой версии, насколько я помню, нельзя было переопределять шаблон. Он сам был как переопределение по факту.
Если вы хотите переопределить файл, уже переопределенный в Helix с именем по умолчанию скопируйте файл отсюда plugins/system/helixultimate/overrides/ сюда templates/shaper_helixultimate/overrides/ (со всей остальной структурой).
Если вы хотите переопределить уже переопределенный файл в Helix и переименовать его, скопируйте отсюда plugins/system/helixultimate/overrides/ в стандартную папку переопределений joomla и переименуйте (теоретически должно работать, не проверял).
Если вы хотите переопределить стандартный файл joomla используйте стандартные возможности переопределения, но обязательно переименуйте файл
