I create a new project with the lastest extension and the page created somehow the section covered the menu

Then use this custom CSS

#sp-header .logo{
        position: relative;
    bottom: 10px;
}

Path towards custom CSS: Extensions>Templates>Styles> Click on your current default template name then choose Template Options. Then find custom CSS within the custom code.
