Newbie here.. Helix Ultimate (Not using a predefined header) .My menu items apparently can't fit on the layout (it's 3+9) because after 'home' and the next item, the rest are in a column over top of the first section of my page. How do I adjust the font size, spacing, and placement of the menu items to get them to all stay inside the header?

It appears that the menu items are exceeding the available space in your current 3 + 9 header layout, which is why the remaining items are wrapping and overlapping the first section of the page.
You can try the following options to resolve the issue:
- Reduce the menu font size from the template options.
- Reduce the spacing/padding between menu items using custom CSS.
- Adjust the header layout (for example, using a 2 + 10 layout) to give more space to the menu area.
After making the changes, please clear your Joomla and browser cache and check again.
