Article Options Removed By Template - JCE

Using Helix Ultimate.
With JCE and Helix Ultimate, we are having an issue where certain items (publishing, etc) are not showing up on the article editor.
I have tried using TinyMCE with Helix Ultimate and it worked I have tried JCE with Prostar and it worked
It is just the combination of JCE and Helix Ultimate that is giving us a problem. Is there something that would be causing that problem within the template?
