I have in my modal menu a link to the id of a page.
For example /index.php#my-id
when I open the Modal menu beeing in the index.php and then click on the menu item with the link
/index.php#my-id
the page scroles to the ID (visible on mobiles) but the modal menu stay open.

Actually, Helix Ultimate framework or Artion template isn't designed to create an one page template and that's why it'll not support the functionality of an one page template. Since what you are asking for is a functionality of an One page template that's the reason why the menu isn't closing.
So, I would suggest you to use any of our onepage templates to get all the facilities of an one page template.
