This is a CSS / z-index issue... you would have to be able to differentiate between installation of the popover add-on one from the other and if you can do so by one of the many ways CSS allows you too [ideally the fact the popover id is different if you don't duplicate it and add it, SP PageBuilder should generate a new ID]... and then play with the z-index values to fix this 'issue'.
