Shaper Gazette Structure Change After Helix Update

I updated to the latest Helix 2.0.02 and it made major changes that broke my mega menu formatting. I have quite a few custom code provided by your support team. But it seems to go deeper than this. The menu items do not fit on a page anymore. Some of the menu items stays highlighted permanently. The format of the text under volunteer menu item is different to the template text format.

Did you try to clear your joomla and browser cache, please?
Please recheck the header settings and menu settings and save again.
And where you have those custom codes, please?

Accepted AnswerI have cleared the cache it did not fix it, the entire helix system has changed. It is not a settings problem the upgrade broke the settings. It will take me days to figure out how to get the original template supplied settings from Gazette. I am not a programmer. The custom css is in the template custom code blocks.
the main issues are three of the menu items are highlighted as if they are clicked (travel,lifestyle,potography,more), the volunteer sub menus lost its formatting the space between the menu items changed now they dont fit
