Not sure if there's a way to create SQL queries that have a continue flat on warnings? That seems like it might solve this and the related table issues.

Mentioned by you versions in post title are very old.
You should use the last one 3.7.10.

But I have different questions:

1. what MySQL version do you have?
2. does SPPB Pro works correct anyway after update?

MySQL 5.7, yes works correctly. Was just a warning
